I have qty2 5.2Kwh batteries in my system. Overall the dashboard says the batteries are at 100% so the charging is idle and the system is exporting to the grid. However, if i look at the Primary and Secondary battery individually they are at 98% and 96% respectively. Is this normal?

Yep pretty much. What the inverter thinks is the SOC and the individual batteries BMS thinks are two different things. You could try a calibration which initially may "fix" it but it will soon drift again to somewhere near what you are seeing now.
I have X2 5.2kWh too and although my batteries are not showing the same stats as yours the difference between the Primary and Secondary can be about 10% SOC.
